I'm assuming he knew they didn't fly or take a boat. What do you think the significance is of that? Does he really intend to take the sub not the plane?

I think you are referring to when he asked if he saw what the package was that came on the submarine. He sent Sayeed to do some recon on that because "he doesn't like surprises".

LOcke knew of the sub from Sawyer's recon. Thats how he also knew that Widmore had a secret stashed in the hold of the sub
