Sayid said the stirrups on the horse were set for a short person, but Ms. Klugh was almost as tall as Desmond and taller than Kate.
Would you consider her a person short enough to ride comfortably with the stirrups set up that far?

I'm not a horse person, but I think the writers/directors want us to take it at face value that the stirrups were too short for MIKHAIL. Remember, Sayid was stating that the stirrups were to short for Mikhail, not too short for Kate or Desmond.

Stirrup length has more to do with leg length than height. You can have two people of exactly the same height and thery ride with different stirrups. Plus some people even ride with uneven stirrups. I do a half-hole difference myself, and I've known more than a few people who rode a hole off on one side. Bodies really aren't completely symetrical.
Anyway, I suppose this isn't much help. I know pretty little about western riding, but I do know you ride with a much longer leg than in hunt seat. The few times I've been in a western saddle on a trail ride or what not I tend to ride without stirrups because I find it more comfortable than the correct stirrup length for the tack.
Right now I'm taking TPTB at face value and assuming that the stirrups were indeed set for Klough and there's no weird hidden thing going on.

Thing is, why would she be riding around on a horse? Obviously she couldn't have come from Otherville by horse, because of the sonic fence. So she had to have taken one of the underground tunnels, but why would she take a horse down there?

I was thinking the same thing about the stirrup length being too short for Ms.Klugh. I ride western and I like to have my stirrups really long so that my feet barely touch them. I think the horse might have belonged to someone other than Ms.Klugh. Who? I am not sure. Maybe one of the kids came with Klugh or something.
But for the horse not being able to cross the security perimiter, I too thought of that, but maybe they have a way of "turning it off" or maybe there are some secret "holes" that only they know about.

Just because the stirrups were configured for Klugh doesn't meant that was her means of transportation from Othersville to the Flame.

The stirrup thing probably shouldn't be analyzed so closely. I think they just wanted to point out that someone else was there besides Patchy, and that was Ms. Klugh.

I'm sure that the additional purpose was to point out that the Others do in fact have other modes of travel on land besides feet. We already know they have boats and submarines. Remember that Ethan and Goodwin had to get to the crash sites quickly somehow without looking like they just ran a marathon. That still hasn't been completely explained although the presence of underground tunnels is part of the puzzle.

It looked like the stirrups were set up for a kid, not Klugh. Maybe Emma and Zack were taken out there for a fun ride recently. I think the horse never left that farm.
Is there a barn in Othersville where the horse was hitched for Klugh? No. And it didn't jump the security fence on the way out there.
