Aswell as his other questionable actions. I believe he is a good man and see's his actions as participating in the something for the "Greater Good" if you get me, something to do with the Island. There's a bigger meaning to Ben's actions, and I think only he knows this, mabye Jacob? I'd like to know how he came into contact with Jacob... Now that's mysterious. I think Ben said over 40 were killed. Some of the Dharmites probably sided with the natives and I can see the natives sparing whatever children were still there and raising them which would account for some of the young people we saw (including Carl). Ben was not totally responsible. Richard probably had a major role in it too. Before you get too sick remember we have seen only one side of a very two sided affair. You can't draw a conclusion until you know all the facts. This time next year you might find yourself feeling sick over Dharma's actions. Stop and think for a moment. Why would the Dharma Initiative have enough nerve gas in storage to kill a whole village of people and enough gas masks to protect another village? That stuff is dangerous to have around so I think they must have been planning on using it soon after it arrived. And there is only one thing Dharma could use the nerve gas for and that was to get rid of their "problem". Or maybe Dharma planned on changing the Valenzetti equation through the use of nerve gas to reduce the human population. They tested its effectiveness first on the natives. Ben was too intelligent and ambitious to waste his life being a janitor. He took that position so he could easily move between stations. He was the perfect spy. If he had had a position that befit his abilities, he would have been restricted in where he could go and the scientists would have been more closed mouthed around him. But why worry about the drunk's simple son betraying secrets? He wouldn't understand anything they said anyway. Ben probably asked questions so innocently they bought the simple act and explained what they were doing. It would stroke their egos and Ben is very good at doing that. I think Ben found out when Dharma planned to use the gas to "purge" the natives. Purge sounds so much better than massacre and it would be the kind of word Dharma would use and/or Mittlewerk would use. I think the hostiles would have just called it killing and not bothered to clean it up. So the natives stole the gas and used it on the people who would have used it on them. That is a justifiable killing. I don't agree with all of this (I think Ben is pretty much a psychopath), but you paint a very intriguing and plausible picture of Ben's childhood.
