I felt last night that they really played to make John Scott out to be a hero. There were quite a few instances that support the long term acceptance of the theory. The fact he was suppose to kill Conrad, the fact that the 2nd beast guy (cant recall his name) seemed to be a good guy, and the fact taht I agree with Astrid (sp?) that Olivia is a good judge of character. So i am leaning to the side of him being good. However, him being ordered to kill Conrad doesnt mean hes good, he could have been ordered by a higher power (another bio-terrorist) to get him out of the way.
I don't know, actions speak louder than words...conflicted would be the word I would use.
Keep in mind, regarding Mitchell Loeb and John, both of whom have said they're good guys trying to help Liv...both of them have either personally tried, or instructed others to try-to KILL Liv.
I just can't square that with looking out for her best interest. John trying to kill her during the chase could be written off as a ret-con with writer regrets and a decision later to go a different way with the character. Loeb makes his confession of trying to save Liv in the same episode he instructs his wife to kill her. How does that square up?
Well, John Scott trying to kill her is still a mystery to me... But I can almost understand Loeb telling his wife to kill her, since it's possible that keeping their cover story intact was more important than ANY of their lives.
John Scott's cover was already blown... and it's possible he wasn't ACTUALLY trying to kill her, but rather put her in a situation where she would be forced to kill HIM so that the information on his chip wouldn't fall into the wrong hands.
Thinking in a meta-sense about it, Mark Valley stated in interviews that we would see (referencing that episode I think) what the truth about John's intentions were. Given that, I think it makes more sense that he was a good guy, or at least that Mark valley read it that way.
Still, it just doesn't square with trying to kill her...from a story standpoint (and I fully admit they may have changed their minds along the way) it doesn't fit so it's a grain of sand in my oyster.
I haven't seen the episode in a while but I'm not sure he was trying to kill her. I think he was trying to make her crash and not be able to keep chasing him, he just wanted to shake her. Olivia is supposed to have this great judgement so maybe he's good after all.

I think it all goes back to him protecting her. Just a bit of theatrics.
