I'm so excited to get my copy after work today. I'm too lazy to find the easter eggs on my own. Thanks to everyone in this thread for doing the hard work for me.
On the Bonus disk, In "The Connections" The connections are very complex and will take you a while.
There is a neat little "game": I'm spoiler fonting just in case.
On the Bonus disk, in the "Lost Connections" section:
Start with Jack, click the connection on the right side on the top. That takes you to Desmond.
Spoiler:
Click the left side top connection and it will take you to a green screen that is the "hatch computer". Yes, it's beeping. Use your DVD remote to enter the numbers (4, 8, 15, 16, 23, 42) and hit enter. This takes you to a new connection which is the "numbers" connections. The left side top connection contains an Easter Egg about the Valenzetti Equation written by Gary Troup.
Also, another interesting connection for Jack, Christian and Claire,
Spoiler:
there is what appears as a "short circuit" connection for each of them and only them, that emerges on the screen as a "snow pattern" with what appears to be a Man waving.

Reason: Automerged Doublepost
Phase 3 (Lost Connection) - If you find your way to Eko, and I can't remember how to do that at this time (DVD player is at home, internet is at work) and you click on the right wire
Spoiler:
you see a scene in which Richard Malkin tells Eko information that was not in the episode where the two of them speak.

Some comments and questions regarding the spoiler posted above:
Spoiler:
If you go to the number 8 there will be a book shown at the very end but it flashes so quickly that I can not read the title. I thought it might be important somewhere. As well, the Gary Troup thing didn't work. When I used the left side top connection it just took me to the number 16. Let me know if anyone got that to work or if they were able to figure out what book it is. Thanks
Go to 'register your dvd' and move the remote key (I can't remember if it's left or right but you'll figure it out) and you get the album cover of Geronimo Jackson.
I'm just a soul whose intentions are good oh Lord please don't let me be misunderstood.
Coach
Button, button, whose got the button?

I found one between two other characters that pretty much confirms a fan theory. If I knew how to spoiler font I'd mention it but I'm pretty sure people can figure it out.
When you reply to a thread, the button on the menu of a large, white capital "S" on a black brackground is for Spoiler font. Click on it and place the text you want to spoiler inside the two "tags"
There's a different broken connection between Locke and Sawyer. It doesn't play the clip of a person waving, but plays the clip when Locke asks Sawyer why he calls himself Sawyer, then calls him James.
To access it from Locke, use the wire on the right side, bottom. To access it from Sawyer use the wire on the left side, bottom.
